I usually use heavily customized versions of StaxRip and MeGUI for x264 encoding. I made the jump to direct command-line encoding last year,but found that using Stax & MeGUI was simpler. I use my own Avisynth scripts as well,so my encoding times are usually counted in days...lol!

Wondershares Video Converter Ultimate is the best I have found so far because it converts very fast. Also if you have a nice Graphics Card like Nvidia EVGA you can turn on GPU Acceleration which will speed up the conversion process.
