To sync automatically? Yes...you can use BitTorrent Sync or Syncthing...the latter seems to be better but I find it can be a pain if you have a lot of files!

If you can ssh into the box, rsync over ssh would be very secured. I'm doing SFTP on port 22. So it just looks like ssh traffic over a VPN to the seedbox.
