Best tracker to learn how to encode

Both PTP and TehConnections's guides are pretty good, but I'd start out with Google. Get yourself a DVD and go through the guides ripping it. Get a feel for the different settings and how they affect your output.

Whatever you do,don't start off with Handbrake!! It is one of the most inefficient x264 GUI's out there. Go straight for StaxRip or MeGUI. :)
